I have a lot of directories I have created using the CLI that I would now
like to have associated with the drawer Icon. I know I can copy the empty
Icon then copy the files into the new drawer and rename it. My question is
if it is possible to copy the empty Icon and then associate it with the
existing directory?

Just copy the empty icon to the directory name you want, ie, if your
directory is called, say "test", then copy empty.info test.info.

Let's say you have the following structure:
Root Dir of DF0:
Pictures (Dir)
Picture one
Picture two
You would take a copy of the "empty.info" file (i.e. the file the operating
system uses to draw the "empty" drawer icon on the screen); place it in the
_root_ directory of the disk in DF0:, and rename it "Pictures.info". The
Amiga would then draw that drawer on the workbench when you opened up the
disk on which this had been done. Then you position the new drawer where
you want it, and snapshot it. One other thing: unless your "picture one,
picture two, etc" files inside that directory also have ".info" icon files
associated with them, you will not see anything on the workbench when you
double click on the Pictures drawer. It will simply open up what appears
to be an empty window.
