Miles, I have noticed this same problem, not only on 3DS but also with other
DOS graphics programs (eg VistaPro). This problem seems to get worse over time.
I have not found any settings that can stop this problem. It seems that the 3DS
process gets lower in priority over time. I have tried adjusting the DOS
setting "session_priority" but this made no difference. I will let you know if
I find a cure, please do like wise. – RDV

I solved the problem by doing the following:
1. I added MOUSE.COM in the autoexec.bat file
2. I replaced the VMOUSE.SYS file with the production version from 2.11.
I haven't had a problem with it since.
