The GVPCPUCTRL command is installed by the GForce040 install script in s:user-startup. When EGS is installed, it needs to remap Kickstart earlier in s:startup-sequence, so it can add support for >16 color Workbench screens in machines without AGA chips. So, you can safely go into s:user-startup and remove the GVPCPUCTRL command… The dark blue screen is the only logo available, and it is coded into the egs.library (I believe). It was designed as dark blue to help prevent burn-in when using an EGS system with two monitor (i.e. one for Amiga-stuff and one for EGS stuff). If no EGS screens are active, the EGS board will output the blue logo to let you know the board is functional, but not burn-in the screen.

The message that you see does not indicate a problem, it just means that the program was run once before. It's OK; you don't need to remove it. >2.
