Yes, you can apply the filters over time, although some of them will not give
you an "animated" effect – more like a sequential frame "processing".

You can get the filter dialog by hitting "Ctrl-P" anytime, or RIGHT click once
on the box that shows the current ink – that should bring up another menu with
"Ink Properties" on it. Ink Properties are available for every ink – it allows
you to set different parameters…
If you want to use filters over time – you need to…
1. Select "Filter Ink" as your current ink
2. Go to the "Ink Properties" pop-up and select the filter you want (or
gradient designer)
** remember,(if you want to use them…Photoshop filters don't
currently work – only KPT)
3. Select a segment or all of your animation (with mouse or whatever)
MAKE SURE you click on the clock icon to perform the operation
over TIME not FRAME.
4. Go to the "Edit" menu – select "Apply Ink to Segment" or "Selection"
(depends on whether you selected the entire animation or a range of
frames. You can also use the
… This will apply the filter to each selected frame (which for all purposes
is "over time"). NOTE: Some filters like "Pixel Storm" will perform randomly
for each frame – so it ends up giving you an animated look. Other filters
simply process each frame the same…
I don't know if it is possible to give a range of parameters to a filter to
perform over time – (like having a page curl animate)… right now, you get
more or less (without using the keyboard shortcuts) the same page curl for
every frame you apply it to.
You really should read through the KPT manual to familiarize yourself with the
filters. This will give you an idea of which ones will end up giving you an
animated effect over time – if that's what you're looking for.

P.S. I forgot this point… You can also apply filters over time to a
"selection area" in a range of frames. Just make sure you're in TIME mode and
lasso/select an area. This will select the area in each of the selected frames.
Then, when you "Apply ink to Selection", AAS will filter only the selected area
for each frame! Pretty cool…
