Have you been gone for awhile? If so, welcome back. I don't know if you
ever resolved your Bones troubles, but I just posted some new info that might
give you some more ideas. I can't believe we haven't caught it yet somewhere.
Did you ever have any problems getting bones to work with simple hierarchical
movement, or just the Inverse Kinematics?
Could it be that you did not lock down your object's main axis, and
that's why the skeleton seemed to separate from the mesh when using IK? You may
need a principal bone grouped as the first child to your mesh, with the whole
geometry selected as its Big and Small Bone Subgroups, to anchor the basic
geometry while you move the limbs. When using IK, the mesh object (master
parent) and this first anchor bone may need to have their POSITION and
ALIGNMENT freezed. Have you tried something like this?
