There is a section in the Windows NT installation guide which discusses the pro's and con's of each approach. Initially you might want to use FAT and convert to NTFS. You may also decide that certain hard disks can be partioned NTFS at the outset… there are many possibilities and no single answer… ultimately you'd like to have everything NTFS, but I do not think it should be of major concern to you at this point. Once you get NT and have read through all the material, it should be pretty clear what you'll want to do, if not, you can post a question on what might make the most sense in a particular instance.
