I was able to reproduce your problem with even more dramatic results – a
displacement of 0.88 in the two axes perpendicular to the align operation.
I will pass this on to Autodesk staff for their review.
As a workaround, Modify/Vertex/2DScale to 1% several times along a single axis.
I use this all the time, and thus never noticed this other anomaly.
