That same little box pops up once in a while for me also, and you're right.
It's a pain in the butt! Only happens to me on frame 999 of 1000 frames
(Murphy's Law). Sometimes it happens on a specific file, but then never again.
Unfortunetly, I don't really know WHY this happens. I assume something in the
file is corrupted for some reason. What I do (if it keeps happening) is to
start a new file and merge all items in from the old one. It works for me (as
far as I know). There are much smarter people than I, so someone may be able
to fill us both in as to the "why".
I'm offering only a "band-aid", so if you do find out a technical reason,
would you be kind enough to buzz me, too?
