This may be a long shot but…
When I first got 3DS R2 I couldn't get it to run, and got the message you got.
The problem turned out to be a cheap hard disk controller card! (Don't ask me
what I went through to find out the problem.) I replaced the card and
everything worked fine. Also Animator Pro crashed a lot before I replaced the
card, and it worked fine afterward.
The new controller card cost $25. (The "cheap" one was $20.)
