Effects with sound predated the Flyer, and have been in Toaster software since Toaster 3.0. They output through the Amiga audio port because that was the only output option available at the time. The effects have been modified enough to execute in the Flyer software, but not completely rebuilt with sound removed, which might be the course taken with them eventually. So no, NewTek did not set out to make effects with audio difficult to access for the Flyer, the programmers have simply not gotten to adapting what existed long before the Flyer to the Flyer's modes of operation.
