Hi Chris,
I ran into that with AME too – some faces were simply missing regardless of
what I did. In addition, some faces which should have come together at exactly
one vertex didn't quite, resulting in some smoothing discontinuities. None of
this was something I couldn't fix pretty quickly with a little manual face
building and vertex welding.
