I haven't tried this on an Amiga, but I'd certainly think that you could set up
your 2090-linked partitions as non-bootable; you'd probably have to reformat,
but if you're just trying to get it to come up the way you want, that shouldn't
be * TOO * big a deal.

In the boot partition, the startup sequence would transfer control over
to the workbench partition. I just changed it switch to my GVP partition
instead and added an "execute startup-sequence" at the end to start up my old
s-s. It works fine. Currently, when I turn on my computer both the GVP and CBM
cards attempt to autoboot (apparently a bug in the GVP controller prevents the
HC from being usable at all if the autoboot eproms are in but the jumper is set
to not autoboot). The CBM drives win. This setup is fine, although it takes a
few seconds for the cards to work out who starts what.
