Erk!, I have no idea how to do this or if its possible but…
A:Can you in any way get a 3D mesh in any form back to the shaper, e.g. the
top faces etc?
B:Once done can you then take it back and replace the top face with the new
object and Boo-lean in?
This would be a very handy trick to know, its it at all possible?

This may help until the experts jump in….and you may want to wait for one,
which I am not.
You can get an image of your mesh to the shaper by using Display/3D
Display/Choose….Display/3D Display/On. The mesh you choose will be shown in
the shaper like it looks in the editors active view port. If you only want a
portion of the mesh, you will have to make it an object of it's own with
detach. You will still have to loft whatever you draw in the shaper before you
can booly it with the mesh in the editor. It's a handy trick indeed to get good
boolean scales, or anything that requires matching parts.
