I initially set the link speed in AutoPilot to 38.4, but got errors when downloading a file.>> The serial.device is largely CPU driven instead of DMA driven like many of the Amiga's other features. Increaseing the speed of the CPU helps, but you may need to use a different serial.device. The current serial.device has a lot of extras crammed into it to support the printer devices on the serial port. An optizmed serial.device like BaudBandit.device, or one of the other high speed serial devices may help. Also, try cutting back on the multitasking (freeing more CPU time for driving the serial & doing non-DMA HD transfers. Also, using fewer colors may help, as it reduces the amount of time it take to update the screen.
