If I remember correctly, you have an ATI card, right? I had the same problem and it was solved by excluding the video area from emm386. In DOS 5.0, the line went: device=c:\dos\emm386.exe x=a000-c7ff 31360 RAM ON on a machine with 32MB of ram. Try adding the x=a000-c7ff to your emm386. The only thing that worries me is that on my home machine, running DOS 6.0, I had no problems just letting Memmaker deal with the configuration so I'm not sure if this is your specific problem but it sounds gosh darn similar to mine.
