This doesn't sound hard, even to me. I'd just make everything a matte object (Objects/attributes/Matte) except for your eye center. Light it with a completely white 255 light and animate the eye blink, saving the resultant output as your animated matte

WB won't use KXP or IPX — it's "animation" is limited to camera movements, grass and water. You can combine your WB scenes with your 3DS stuff in Video Post (I haven't tried this yet — but WB is supposed to produce Z-Buffer files that correctly work with Video Post)…
